If it came with Cory. pygmaeus then it is unlikely that the apistos are from the Orinoco system where the A. hoignei forms are found. It probably is a form of A. cf. eunotus.
If this was truly a genetic variation, one would expect to see some of the offspring show it, too. I know of no reports of the black spots appearing on offspring.

It really is hard to say anything without more information. As Darrel wrote, a full-view photo of each tank would be helpful. Also any water values (pH, hardness, dKH or µS, temperature) as well as tank maintenance and lighting (intensity and length) will help.
